Fernando nasceu no Alcalá de Henares, na Espanha, sendo o segundo filho da rainha Joana I de Castela da Casa de Trastámara (que por sua vez era filha dos monarcas católicos Isabel I de Castela e Fernando de Aragão) e do arquiduque Filipe, o Belo, que era herdeiro de Maximiliano I, Sacro Imperador Romano.
